We present a genome assembly from a specimen of Chondrilla cf. caribensis (Porifera; Demospongiae; Chondrillida; Chondrillidae). The primary assembly has a total length of 137.05 megabases. Most of the primary assembly (99.68%) is scaffolded into 25 chromosomal pseudomolecules. The mitochondrial genome has also been assembled, with a length of 19.28 kilobases. From the metagenome data, we recovered 53 bins, of which 40 were classified as high-quality metagenome-assembled genomes (MAGs), including 27 fully circularised MAGs. The presence of Chloroflexota, Acidobacteriota and Candidatus Poribacteria, among other phyla, identifies this species as a high-microbial-abundance (HMA) sponge.
